I want to install a Auxiliary interface to my 2006 Corolla. The interfaces available out there all use the 6x6 pin connector that it claims is for the CD changer. Technically, if my car is using that existing port then it will mean there is a cd changer somewhere maybe in the glovebox right? If not then technically that port should not be in use is that correct?

Yes, this is correct. I placed one of these devices in my 2006 Verso couple of years ago.
