Water in the boot

Help required just found spare wheel bay with about 2 inches of water in it any ideas where it could be coming from, It's a 2008 Avensis D4d 2.2 spirit.

I've had this with a 2009 Avensis (so it's a T27 unlike yours) and a Ford Focus.  In both occasions the seal around the vent at the side of the boot wasn't sealing properly.  The water runs down behind the bumper when raining, and is also thrown up by the wheels while driving.  You need to remove the boot side liner to see the vent, it's approx level with the bumper.

I had a similar issue on my T27 Tourer, found the issue was the rubber seal around the boot lip wasn't sat correctly, I took this off and cleaned any debris out and made sure it was put back with any rubber lips od the seal in the correct places and this solved the issue.
