54-plate With Rust Under Bonnet!

OK it's only a very small area, but under the bonnet lid, there are two small circular holes (maybe 1cm in diameter) cut in the metalwork on either side of the bonnet catch. Not sure what they are for, but I wasn't pleased to find a while back that they had started to rust, especially the one on the right. Took it back to the dealer while still under warranty, and they talked it down ("oh, that's just some unprotected metalwork under the bonnet, nothing to worry about..." but still agreed to try and clean it up (can't imagine them taking that attitude if I tried to sell it back to them!). It went in to the bodyshop for a day and a bit, and came out looking a bit patched-up but rust-free nonetheless. However the rust reappeared quite soon, so they had it back in and apparently sanded it down and repainted it as best they could. Guess what... the rust is back. I know I could go back and ask them to sort it again, even though the car's out of warranty the repair is supposed to have it's own warranty, but I get the impression they don't have a clue what to do with it. Anyone else had this problem? Any ideas what to do?

OK, still a bit miffed at having to do that on a not much more than 3 yr old car but still, thanks for the suggestions, much appreciated.
