Alarm Malfunction On Corolla 1.8 With Smart Entry

My Corolla 1.8 is fitted with the so called smart entry and smart system - as of yesterday the syetm works in unlocking and starting the car but it does not deactivate the alarm system, which then goes off - after driving like that with the alarm going off for about 5 kms the alarm stops and all is well. However after stopping and locking the car the same problems appears once again when attempting to use it again - any bright ideas out there to help me with this somewhat noisy problem???
