Toyota Belta/Vios misfiring issue

Hello Everyone. I am hoping somebody can help me with this issue please 

I have a Toyota belta year 2006. it has a 2sz engine 1.3L. this engine also came in Toyota Vitz and Toyota Yaris. My car has started to misfire and it is almost four months now. the car misfires during normal acceleration and the misfiring disappears during hard acceleration. 

I have replaced all the plugs with new Iridium ones. Have checked the coil by the swapping with a new one each time. Have replaced the fuel filter and fuel injectors with second hand genuine OEM parts. I have cleaned out the MAF sensor and cleaned the throttle body with the intake manifold and while doing so have replaced all the gaskets. I have flushed the engine coolant to avoid overheating issue. 

I am hoping somebody can help me with this issue please
