Hello my engine of 2009 toyota 1.0 has reached limit of 300.000km. I am planning an upgrade from 1.0 to 1.3 engine. Are there any usesr who done this? Is ia jus ecu + engine swap or some more things need to be modified?

I think you'd be better off just buying a 1.3 Yaris. And you say reached it's limit at 300k. Why is this the car's limit? Surely it can do many more kilometres.

It's not worth the hassle if the engine is worn, rebuild it or replace it

1.0 to 1.3 the loom, ecu, engine mounts, brakes, exhaust and gearbox will need to be swapped, the electrical will be the biggest headache

i would replace with a lower mileage model and perhaps keep your existing one for spares.  Swops are rarely straightforward, there will be differences however minute, and these can prove frustrating.  That said, if you are ok with spanners an engine swop is not too difficult - although i would take loads of photos to ensure you retain the correct sequence of washers and spacers, orientation of various components and of course which bolt goes where.

When i did an auto to manual conversion on my corrado, i still ended up with some fittings that, for the life of me, i couldn't work out where they went!
