Hello Mate, I've found the wiring diagram for the Toyota Immobiliser in my workshop manual, it is on my site at the following links:

http://www.overtyre.co.uk/MR2/Imob1.jpg

and

http://www.overtyre.co.uk/MR2/Imob2.jpg

This will tell you the parts location, and the wiring diagram, should be sufficient to remove it, and wire everything back up.

It looks like it works by cutting power to the starter motor relay - so maybe if you remove the connection from here to the Immobiliser ECU, you can bypass everything? Anyway, and half decent mechanic should be able to help you out - and if you get really stuck, I'll see if I can figure out how to remove it, but not having seem one of these in the flesh means I can only theorise.

I hoping it is 'doubled' wired into the other systems i.e. door lock motors etc are wired independently to the Immobiliser ECU as well as to the normal car systems and not wired throught the Alarm ECU which would make things a little tougher. It looks that way, meaning you can just disconnect the wires that go to the Immobiliser ECU and everything will still work,

Hope this helps :)

P.S Let me know when you have the info, I don't want to leave it online for long - copyright issues etc.
