Tiny rust spots appear far too shallow for primer base paint

Hi guys, I've just bought a touch up pen pack from Halfords, the thing is, as you know your supposed to put a primer coat on before the paint, but the rust chip holes seem far too shallow for a primer, any helpful comments would be appreciated cheers

Hi, here you have two options: 

1. applying two or more coats, wait to dry between applications, then machine polish

2. fill the dents with filer, sand and apply base primer and base coat
