would an engine from a gt with auto trans go with a manual trans too or are there any differences with the engine or loom?

If it's anything like the 5E in the Sera, then it should be relatively straight forward.......although you would have to change the flywheel over.

yes, you'll need a flywheel

auto has provision at the throttle body for an extra cable (gearbox kick down cable) and the thermostat has an extra sensor and a slightly different bottom hose.
